This page positions the two methods against each other: what each shows, what it cannot show and why they complement rather than replace one another.

The core distinction

HPLC answers a question about Composition: how many separable components are present in a sample and in what relative proportion do they stand to one another? LC-MS answers a question about Identity: does the detected main component correspond to the expected molecular mass?

Both methods begin with the same step, the chromatographic separation. They differ in detection. Classical HPLC measures UV absorption and derives area ratios from it. LC-MS measures the mass-to-charge ratio and derives the molecular mass from it.

Comparison

Question answered – HPLC: how uniform is the sample? LC-MS: is it the expected compound?

Measured variable – HPLC: peak area at one detection wavelength. LC-MS: molecular mass reconstructed from the charge series.

Typical statement – HPLC: area percent of the main peak. LC-MS: calculated versus measured mass with a tolerance figure.

Quantitative statement – HPLC: relative, within what is detectable. LC-MS: none, because ionisability is substance-dependent.

Blind spots – HPLC: everything that does not absorb at the chosen wavelength. LC-MS: everything that does not ionise, as well as isobaric species.

Why the methods need one another

The two methods cover each other weaknesses, and they do so in both directions.

An epimerisation product has the same mass as the target peptide but a different retention time. Chromatography finds it, mass spectrometry does not.

A deletion sequence can elute directly next to the main peak and be barely resolved chromatographically, yet it differs clearly in mass. Here it is the other way round: mass spectrometry finds it, chromatography alone does not necessarily.

What neither of the two methods answers

The content. Which mass fraction of the vessel contents is actually peptide is a third, separate question. It is answered by amino acid analysis, nitrogen determination or UV quantification. See Understanding peptide purity.

Water and counter-ion content. Karl Fischer titration and ion chromatography are responsible for this.

The condition after shipping and storage. Both methods describe a sample at the time of measurement.

Common misinterpretations

Treating the two methods as competing proofs of quality. They are complementary, not alternative.

Deriving a purity figure from an LC-MS measurement.

Concluding identity from an HPLC purity figure.

Comparing two purity values obtained under different gradients, columns or wavelengths.

Documentation context

In a certificate of analysis the two methods typically appear in separate sections: purity with details of column, gradient and detection wavelength, identity with details of the mass spectrometric method and the mass values. Both figures must refer to the same batch, otherwise the combination is not meaningful.
